Institut Agama Islam Negeri Bone mempunyai sejarah tersendiri, diawali dari sebuah Universitas Islam Raya Bone pada tahun 1964. Pada tahun 1967 berubah status menjadi Perguruan Tinggi Negeri dengan Fakultas Syariah Institut Agama Islam Negeri (IAIN) Alaudin Makasar
di Watampone sebagai kelas filial dari Fakultas Syariah IAIN Alaudin Makasan berdasarkan Surat Keputusan Rektor IAIN Ujung Pandang Nomor 14 Tahun 1967 tertanggal 14 Juli 1967. Setahun kemudian, tepatnya tahun 1968 berubah menjadi Fakultas Syariah Cabang IAIN Alaudin Makassar berdasarkan Surat Keputusan Menteri Agama RI Nomor 166 Tahun 1968, dengan penkhususan menyelenggarakan program Sarjana Muda.
